Abstract: Highlights•We propose a new GNN architecture with prototype learning for psychiatric diagnosis.•We successfully identify biological meaningful subtypes of psychiatric disorders.•We observe subtype biomarkers that closely correspond to neuroimaging findings.•Our framework achieves the best performance on three psychiatric datasets.
