Abstract: Highlights•Stack-DHUpred is a computational predictor of RNA dihydrouridine modification sites.•Stack-DHUpred combines 6 machine learning methods with 11 RNA encoding methods.•Stack-DHUpred stacks 66 baseline models for highly enhanced prediction of D sites.•Stack-DHUpred greatly outperforms state-of-the-art methods.•Some classification mechanisms are well interpreted by SHAP and t-SNE analysis.
